Edit: The construction ship maintenance amount is 1446 credits in the previous window, but it's much more in the design window.

Happened to me once as well. Designed a minimal port with one shipyard. During the game I noticed that one of these ports had two yards, but the rest were as designed.

I am assuming that you went from the actual ship yard's details screen to the design via the 'View Design' button, making sure that you are definitely referencing the actual design stored and not a different design that just happens to have the same name and graphics (this is actually possible).

I think there is a time window, after a ship or base has been ordered that you can still alter the design. This is always possible while the counter in the designs overview still shows a zero. I am not sure when the counter will flip after a construction has been ordered. Of course, while the ship or base is just waiting for construction but has not been started on, but sometimes (could've been in older versions, or I was just imagining this) the counter may stay at zero while a job has already been started.

My guess is this has happened here. I have no idea what actually gets built under such circumstances. Sometimes I had the impression that the updated design may be built, but if a constructor ship is performing the job it may then have loaded not the correct set of resources (of course, a constructor missing resources for a job may have other reasons). Sometimes the old version of the design may get built, as probably in this case.

Well, I loaded up the game to make sure I wasn't imagining things. Using the view design button, yes, the design has only 4 shipyards. According to the components tab, only 4 shipyard modules are present at the space port, yet the capacity is much greater than 4...

I Had a similar issue, interestingly the extra yards stayed in basic even after I refitted the ports. and like mentioned in another thread ships didn't seem to be docking much either.

If this 'feature' survives retrofits, there must be something completely different at work from what I suspected above. I cannot remember anything like it from pre-1.0.5.6 versions.

I am just trying to remember... I didn't keep the save games, but a space port started in a 1.0.3 game which I redesigned while it was under construction (it ended up with an outfit of lower tech level space yards, but the correct number, iirc) had later constant problems with stuck construction queues. I retrofitted the installation without problems, though. Still later I scrapped it, giving up because of said stuck construction queues.

This was the only design I made to that point (the default ports are, IMO, too expensive to put everywhere, so I make one small design and use that until I have many colonies). The problem has to be someplace else.

Uploading file now. It's named Winter Warrior 1.0.5.6 June 23 FirstSpacePortonList-TooManyYards.dwg. The first space port on the ships list has a bunch of 200 speed contruction yards that shouldn't be there.
