Whatever percentage you don't set to LRCAP (or Rest) will fly the primary mission you've selected. For example, if you select "Escort" at 10k feet, then click on 20% LRCAP with a destination, 20% of your planes will LRCAP the destination, the other 80% will attempt to fly escort for any air strike. If you select Escort, 100% LRCAP, Destination hex.... 100% of your planes will LRCAP the destination hex. If you select Sweep, 50% LRCAP, 30% Training, 10% Rest.... 50% will LRCap, 30% will train, 10% will rest, and the remaining 10% will sweep the destination hex (which would also be the hex you LRCAP if you selected a destination hex). Change the sweep to escort, and that 10% would attempt to fly escort. AFAIK !!!!! Of course, this assumes that every aircraft passes it's "fly" check. If it doesn't than you may not have a full "50%" or what have you actually LRCAP something (or whatever).
