In our 2v2 PBEM, the game was started with "replacements on" when the Japanese player initialized the first turn. Is there a way to fix this or does this require a restart to change? It wouldn't be an issue only it is two day turns so all replacement aircraft get sucked into newly arriving units before players on both sides can turn off auto-replacements on those units.

I am pretty sure you have to restart.
