I've tried to find a location that lets me do this but it's either hidden or not a part of the game's automation, which is otherwise very extenive - well done.

I'd like to be able to tell smaller fleets, or even ships (but I'd be happy with fleets), to target an enemies: mines, or science outposts, or some other type of automation.

At present the only way this appears possible is to hand the fleet over to automation, but this seems to make it do all jobs according to the AI's parameters; or to queue targets manually.

Don't think DW currently has the ability - but it is a good idea. E.g. tell a fleet to destroy all mining stations it can find to inflict economic damage, but not to attack any worlds. Or an order to attack space ports.

You can assign targeting priority in the Policy window; that way you can focus attacks on a specific area (mining stations, taking over planets, etc).

I would also like to see ability to define general attack locations to the AI.  It would make it easy to focus on attacking mining stations in sector A1, A2, A3, and then focus on attacking enemy planets in B1, B2, B3, etc.

We concur. Would be very helpful when creating raiding flees while you are controlling the main attack fleet.

I think that it would be nice to have a "war planner" that details the known assets of each race, and the player can go into depth in order to know in advance what resources and ships are needed beforehand when dealing with an empire, and being able to set up in what timetables and areas the enemy should be tackled. The AI sees this, and follows the formula, making a checkup with the player every month or two, unless an emergency comes up, such as the loss of a fleet or appearance of a Deathstar. Being able to dedicate specific fleets and strike forces to the war while leaving everyone else on the homefront would be nice too.

Not sure the AI would be able to follow such a detailed war plan as you describe, but I would love to have a better view of other empires forces. At least the "last known" list of a particular opponent's ships based on when you observed them through scanning etc.
