This is a problem that I've run into a couple of times already and though I'm not sure I think it is a bug. When unloading an LCU in strategic mode in a friendly port some devices simply disappear. I've noticed this behaviour in USMC tank units, parachute units and in this instance in an Indian CD unit which just lost 33% of its guns during a routine transit from Colombo to the Indian mainland. I haven't looked at your save, but I have experience where sometimes one fragment of the unit will teleport somewhere else, for example to San Francisco. When you look at the main unit you just unloaded, it looks like it's missing items, but then there is the Unit Organization (or whatever it's called) button lit up.
Double check that. BTW, they largely fixed that bug a while back, but I think I still saw it happen once or twice after.
