As you discovered, the Resettle population policy for colonies will currently allow all of the colonies population to be removed if their race is meant to be resettled. This can also happen with Extermination policy. This means you lose the colony (no more people there). While technically correct (just following your orders!) this is usually undesirable. I'll add a change in the next update so that colonies pause Resettling or Exterminating when total population amount is below a certain threshold. In this way you will no longer lose colonies due to Resettlement or Extermination.
