First off, I do not know whether this is a bug or working as designed.

In my current game I have a scientist with two skills, Hi Tech & Energy research. Over his career he was stationed at diverse research stations, first the Weapons Reserch station where he appeared. But since this doesn't match his skills, I moved him to two different Hi Tech stations later. I never had him on an Energy research station.

All of my research stations are custom designs with all kinds of labs on board, there are just fewer of those not matching the main catgory of the base.

Now, whenever I have a research break-through in Hi Tech, the scientist's skill in this category will increase. This does not happen with research in Energy. Note, that this scientist did gain in his Energy skill once, when he managed to trigger a crash research program in one of the projects of the area.

From a different game I had the impression that a a scientist should profit from break-throughs in every category he has skill in, advancing that skill towards a new level? I am not 100% sure though, maybe only the kind of research station he's assigned to counts? As noted, I didn't try that out.

The game in question was started in version 1.7.0.3 or 1.7.0.4. It was played through all beta patch versions since, with the situation persisting in 1.7.0.7.
