Is it possible to play a military dictatorship human race without my empire splitting up in civil wars when I have a diabolical reputation?
Has anyone played Human and avoided their empire splitting up while having a diabolical reputation?

It's not only humans most empires split (except for those of the most warlike races) when they have many unhappy citizens. You can try lowering taxes, ending wars for a time to loose war weariness build spaceports with med centres and recreation facilities. But your empire will still probably split if you're not very careful [:)]

I've only seen human colonies switching sides in my game. No other race has done it thus far.

ive had it happen once to me and i happened to be Humans in that game. 106 colonies turned into about 42 in a few days

(I made the mistake of going to war with the other human empire)

Its happened to me as Ackdarian. Its hard to play certain races "evil."
