From the initial menu screen simply choose "Start New Game," and you are immediately presented with a screen allowing you to choose between being a normal empire or pirate faction, either in the "normal" age with some basic techs such as hyperdrive, shields, etc. already unlocked, or in the Age of Shadows, where only pirates will have more than rudimentary technology. I haven't tried playing as a pirate yet, but in general pirates are much more powerful in the Age of Shadows and you try to manipulate and control the empires as much as you can as they grow more powerful, while in the normal time period pirates are smaller forces harassing the more powerful empires.
