My partner and I just downloaded the newest patch and tried playing an in progress game.
My partner tried to do a port strike and the game froze on us.
I didn't do a save game but we could probably repeat if necessary.
All saved games should work with all new versions. I haven't changed the format for saved games since August.
And if I do need to do that, I'll make sure older GAM files can still be restored. I am still able to restore saved games from 0.0.12.2 - December 2009.
