So, you can put mining stuff on a ship, and have it mine stuff. So I do so.

Potential for long-range operations.

Fuel type is Caslon, I have Caslon on board....I've seen Resupply Ships auto-refuel if they have stuff in their cargo bays. But my Colony Ship won't, despite having it. What's missing?

Haven't tried it myself, but I assume only gas mining ships and resupply ships can do it. And resupply ships have to actually be deployed, which is an action that normal ships cannot do.

Never tried it myself.

Do you have a Cargo Pod?

It might require going to Cargo before it can be transferred to the Fuel Cell - might be worth a test.

I gave it a quick try. With a cargo pod and gas mining component, the ship will actually mine the gas giant. However, it acts like a normal mining ship; it mines it into the cargo hold, then returns with the cargo to the nearest space station. It doesn't appear able to convert it into usable fuel. I made sure it was the right type of gas/fuel for the generator.

That said, there is a component which converts energy into fuel. If you mix this with solar panels, you can effectively auto-generate fuel when you're in a solar system. The component is fairly far into the tech tree however(Advanced energy secrets), and it's extremely big to boot(280 size).
