Here is what happened: I colonized a planet with a criminal network building. I dropped troops on the planet. I attacked the bases. While the attack was ongoing, the criminal networked was finished, resulting in the loss of ownership of the planet. My troops won the fight and destroyed the pirate base, but did not capture the planet back, and switched sides to the enemy.
Also, a very minor bug, when a ship fires a drop pod on another but the targets explodes before the pod reaches it, the pods stops and just hangs there.
Last, when a ship is captured that was also being attacked by neutral forces, the neutral forces continue their attack until it is destroyed, while they should stop. The boarded ship ends being destroyed, and the capturing fleet will then naturally automatically turn hostile against the perp.

I just had another related bug, where I was warned that “Our Hidden Pirate Base facility has been destroyed by enemy forces (233rd Quameno Demolition Team) during an invasion of our colony Myumar 8!”, while I play an empire and the planet and the said demolition team are mine, after ordering the pirate base destroyed. The problem seems to come from special forces succeeding at their trade before all the spawn pirate troops were vanquished. After the base was destroyed the battle did not stop, giving a chance for the pirate to capture the planet with neither troop or base. Well, I crushed them, but still.
