Tried to search for how to best counter the rising partisan threat, but got no real good finds.

1) How to best use the German security units - occupying cities or vital rail junctions etc?

2) Can I influence how many or how few partisans are being recruited?

1) partisans are generated from the cities and the countryside, more as the game goes on. garrison cities and urban hexes as you see fit, these garrisons become more necessary later in campaign. See manual for garrison size ( there is a on map function, hotkeys or something, that will highlight the garrison requirements on map, red yellow, etc.
the best partisan defense is an extensive rail net so make sure all your construction bns get deployed. the construction bns deploy automatically and you have no control over where they go. If you are unhappy with what they are doing then do "return to hq" on the counter and let them redeploy. You get max (fastest) deployment if the HQ doesn't move. the corp hq have to move to supply the offensive, the army and army group can stay put until all the const bns have deployed.
Don't forget the allied hqs.
2)countryside no influence, cities yes depends on garrison

In my opinion you need to use more than just the Security units on anti-partisan duties.  It is a great help to have a few units (German divisions broken down into regiments, or allied divisions) deployed along the rail net, ready to attack newly generated partisans.  Particularly during bad weather, units garrisoning cities often will not have enough movement points to get rid of a nearby partisan and return to their starting city in one turn.  So you need to garrison the cities and have some other units as a sort of roving anti-partisan patrol.  In the South I use a lot of Rumanians for this purpose.  In 1943 the Germans receive several Luftwaffe field divisions as reinforcements.  These don't work well as actual infantry divisions (in my opinion), but when broken down they give you a lot of rovers for anti-partisan work and they are great for that.

Unfortunately, even with a perfect garrisoning system, partisans tend to proliferate, especially during bad weather when it is most difficult to react to them.

1) Garrison proper cities with security units, use poor quality units where not sufficient. Remember you can divide a security unit to man more cities - 2 regiments are usually enough for a big city, 1 for smaller. Only cities have garrison requirements. Use mobile units (small motorized or cavalry) to deal with partisans in remote areas (quickly rout them when they appear).

2) Again, garrison cities. You could also destroy less Soviet units (as they are resposible for partisan unit creation), but that is obviously a double-edged sword (better to fight partisans than regulars).

press shift -K to see the garison percentage .
One security regiment is enough to garison a small city ( brest , kovno, vilnius) but
big ones: LVOV, MINSK need 2 .

Remove all construction batalions from corps and put them in army group
to have a redundant rail net.

as for cross country hunting :
Cavalry is all weather , motorised brigades work during clear and
mountain troops ideal in winter .

keep some units entrained ,so they do not waste strategic movement points entraing , freed from garison duty during mud / blizard turns .
