While playing Road to Leningrad scenario, on my 1st turn I captured ports of Liepaja, Ventspils and the city of Riga. I also bombed Kuressare port to 4% so naval route to Riga lies open. Nevertheless I can't transport any of my land units to any of the mentioned ports not only on the 1st turn, but on the 2nd as well.

While I took a rather long break from WitE, I clearly remember it used to be possible to execute naval transport while playing Riga Gambit. Perhaps anyone could help me out with this one?

You can't use a port immediately after capture + it has to be in a somewhat servicable condition to be usable. AFAIR at least one port point needs to be available (port size x damage must be >=1).
