Newbie here. When stockpiling supplies would this be done in anticipation of future operations? Also, when choosing to increase supplies required where do these supplies come from? Are they computer controlled?

Yes to your first question.

Supplies are not magically produced out of thin air, if you stockpile then its stockpiled at the expense of other bases around there.

You can gather supplies at the end of your supply line i.e Loyang/Chengchow or Changsha in China. You can build the supply stocks there in anticipation of a siege of these cities. Once you are completely surrounded by Japs your units can fight and repair using the stockpiled supplies.
