Using the Queen Elizabeth xAPs as an example: They weigh 48000+ tons and carry 8,900 troops, but if you were to use the editor and cut their tonnage by half but kept troop capacity the same, does the reduced size have an effect on any loaded LCUs such as greater fatigue due to packing that many troops into a ship of smaller tonnage, or does ship tonnage only affect Port capacity? Thanks for any responses in advance.

Ship tonnage is only a port capacity thing, plus it is used for limited waterways like rivers. Don't send the QE to Portland or Palembang.
