I have a carrier TF that wants to launch a naval attack on an American port. However, none of my air groups are allowed the option of using Naval Attack. All other attack and recon options are available. This situation exists whether there are enemy ships in the hex or not.

One other thing I've noticed is that my Kate torpedo bombers are all flagged in red as "Using Torpedoes". Can a Kate's armament be changed and if so, how.

Vimy, the red torpedo indicator tells you that your ship (aircraft carrier) doesn't have enough torpedoes to arm the unit in question with torpedoes. It might have some torpedoes on board, but not enough to arm the number of A/C that you are considering (you might be able to divide the air unit and arm one or two of the three factions, but that depends upon the number of torpedoes that your ship DOES have left). When you look at the carrier as it resides in the task force, the ammunition left is off to the right of your display screen indicating how many missions it has left to fly (ordinary bombs) and how many torpedoes (if it has any to start) that are left on board. If you still want to fly the Kates as a full unit, click on the torpedoes under the air unit and it will switch to bombs.

Note that "naval attack" and "port attack" are two different things. For a naval attack you cannot set a target, but only a range.

Even without switching the armament choice in the squadron interface if there are no torpedoes available at the base your are flying from (land or carrier) the squadron will automatically switch to bombs for any mission given to it.
