As a feature we've enabled Command to try and save where you placed your popup windows (message, Mission Editor, Order of Battle, Event Editor etc.) in your last session so you don't have to move them around or adjust in your next session. The downside is sometimes players do funny things with them, they're minimized or something happens that the location is a null and the windows seems to have disappeared.
Here's the quick fix.
Go to game, game options and press the reset positions of secondary windows.
Let us know if this doesn't work.
