When I load a saved game, a different game pops in. My thinking is that when I save a game, it gets saved in the AutoSave folder. But why is that? This game has many idiosyncrasies.

It doesn't use the auto-saves when you manually save. If you select Restore Game from the initial splash screen you'll see the list of manual saves once you select a scenario and if you highlight one of those you'll see information still further on the right about that save game.
