I am understanding the logistics aspect of this game more based on your feedback and further forays into the manual and the forums. It seems to me that you want to identify some key supply hubs and have your larger tankers and transports shuttle stuff there, in autopilot mode (i.e. computer controlled continuous supply). You want to then have the smaller capacity tankers and transports draw off supply from these hubs for delivery to smaller bases; this avoids stripping the hubs of all their supplies while allowing you to relay supplies to needed areas. This can be done in autopilot if there is no risk of overfilling the destination, or manual if you addressing a fluid supply situation. It also seems that barges are the answer to supplying the small atolls and islands that may surround or be within reach of your designated hubs, probably in autopilot mode as well. And finally, once you have your logistics network set up, you need to provide escorts and protection to your sea lanes to stop raiders. Ideally, it seems like you want your naval supply to be as automated as possible, but still retain the ability to send an emergency tanker or cargo ship to a drop off when the situation requires it.
