Yeah, there is the chance of very little 'balance' in the missions because they are meant to be played over an extended number of missions in a campaign format and you can come up against a really strong opponent who you have no little to no chance of beating, you just need to survive with as many units as you can to be ready for the next mission. I used to build scenarios in Steel Panthers for a group of players where each player was basically a Company Commander (similar to the Group SASL concept) and after each scenario, they would send me their end game files and I would carry over the surviving units to the next scenario so that each was playing their own mini custom campaign over a strategic map but with a group objective. It was fun, but alot of work and I am thinking if I generate the scenario's using the Mission cards all the way through to the end game using SASL, then port that to TotH it will work pretty much the same way.
