WITP-AE is a revised game engine from WITP, therefore the changes between the two are built-in and unavoidable.
I have never played WITP so I cannot comment further on the game play.
Your second question is ambiguous - the Japanese have SOME device production that is dependent on specific production (ships, tanks, guns) but most of their troops can be created out of general Manpower and supply pools. Allied LCU and naval reinforcements are not tied to any production AFAIK, but aircraft factories do exist. You do not have to manage Allied aircraft production but you do with Japanese aircraft production.
