So, another noob question; I've got my Kido Butai organized into two smaller units, each with its own support fleet.
A few days ago, they stopped launching naval strikes on nearby allied shipping in central pacific, even though the targets are being spotted by the naval attackers from the CVs ( 10% naval search on D3A1 and B5N2s)
For some reason however, both subButai aren't launching attacks on the ships they just spotted - avgas and supplies are not an issue (sortie number well in the green), changed torp bombers to use bombs, planes still aren't flying.

Is this maybe an issue with TF commander's agression rating or the fact that these sentai took some minor losses, or is there something else I'm not taking into account?

You may be looking at the wrong commander. The TF commander gets the ships within striking range but the air squadron commanders decide whether to take their units into battle or no.
Fatigue is a big factor. After three days of carrying out attacks, most pilots will be tapped out.
Unit morale is another factor. If losses have been high, unit morale plummets.
If the fighter group is the part that took the losses and refuses to fly, the strike group will not fly without an adequate escort.
And of course there is always weather over your CVs or over the target. If the target is WOXOFF the strike will not even take off.

CV planes also don't really like to attack smaller or less valuable shipping - frequently launching small strikes only, if any strikes at all. The main factors for launching planes are:

1) Is there a target to hit? Detection (DL) needs to be high enough to trigger an appropriate strike.

2) Are there planes available to fly, and can they reach the target? Planes must be set to Naval Attack (duh) and must be in range (more duh). There must also be sorties available on the CV(s), which you've already figured out.

3) Are there escorts available to be assigned to the strike? Often, unit commanders will know if there is CAP over a target, but even if they don't "know" of any CAP over the target they will sometimes not fly if there are no escorts available. Aggression attribute probably affects this.

4) Are the pilots too fatigued to fly, or is their group morale too low? High fatigue or low morale could cause the group to fail to fly.

5) Weather - did it ground the strike(s)?
