It depends on the scenario. One good example is in a number of the submarine scenarios - Silent Service in particular - you periodically need to come shallow and trail an antenna to receive a message or intelligence report. To do that you go to the Game menu, about 2/3 of the way down is a selection "Special Actions" That will bring up a window and in the case I just described will have an item to raise, or trail the correct antenna. Select it and then you'll receive your message, or if it's an intelligence dump, you'll get a view of what's on the surface much farther than your own sensors (downlink of data). Once you are done, off you go to the depths, until the time for your next message. That special actions menu is always there but in most scenarios it is blank. The scenario briefing will tell you if you have special actions and what they are, and the time schedule. Hope that helps.
