About PBEM: As the Japanese player starts the game by picking the actual scenario (as agreed upon) - my question is this: Can the allied player modify a scenario as agreed upon and send this to the Japanese player so he can start the game with it?

Sure, basically you are playing a mod.

Just remember to save it under different number, after restricted ones (>25?)
