The two key elements (besides the influence of the formation leader) that affect a unit's performance are morale and experience.
Morale is how enthused the unit is about the situation. Experience is how well he can attack and defend.
Set tables are in the game that issue morale numbers to units based on their historical performance.
As always, such a system is not always accurate. Anyone can show that not all the units of a particular country were fearful and easily intimidated.
A good scenario designer takes that into account and modifies morale and experience based on the units actual performance in the historical conflict.
That is another reason I prefer human designed scenarios rather than computer generated ones (if they are done right!).
