Has anyone else seen this? I autosave during the miidle of the first turn of the first batte in MC and when I return units that I had moved now have their full movement again.

Yes, for now you have to save at the end of a turn. We have exhausted the time we can allocate on 5.4, it will have to wait for the next patch.
