I have chosen not to use Epochs and Story Modules. Unclicked them all during new game setup. However, they are not disabled as I'm receiving in game messages about entering time of bureaucracy, crime syndicate events etc. Started a new game, same thing.

Did you notice you have to unclick the Story Modules, but click the 'Disable Epochs' setting?

You are right. Instead of disabling, I enabled epochs by unclicking that option.
