I looked it up in the manual and can't find anything about leaving a city [:(]

If you want to abandoned a town/city you could shrink its' zone to the minimum, cut off all road connections, turn off stuff; in short...ignore it. [:)] Otherwise...not sure.

I already did all that, it currently has 0 population, no assets, but it's still been there...

Question, why would you want to abandon a city? Unless you can nuke it, I suspect it will always be there.
