Maybe this isn't suppose to happen and was just a bug? I had the same issue. Definitely feels like an oversight, no cities and no units should have the territory revert to Non-Aligned. Last I heard, AI Majors that loose all cities start operating under "cityless minor" rules. But it might have been changed to them just having no place to get resources from, so they could hunger.
