I understand that partisan activity in a hex does reduce general movement (administrative movement) in the hex.
But what effect does it have on the rail line in the hex ? Does it break the rail or reduce movement or freight capacity of the rail line ?

it generates interdiction into some hexes in a given area.
If this interdiction is between 0 and 1 all it does is cancel administrative movement. That is of no import if its clear terrain/dry weather but can really hurt once the terrain or weather worsen (unless offset by the road network).
Interdiction over 1 works on the basis of the table in 38.7.2 (note that supply uses the motorised column).
So specifically no it doesn't break the rail line but it can add to the SMP cost for moving through that hex.
