I have not changed my "normal" game setup but 3 games in a row have found no metal deposits. What planet choices do you use that provide more natural resources?

Some planets get very little.
Something to do with the star and planet age.
Gotta use soil filtration and recycling

Also, during the colonization step there might be big mining companies, in these cases metal mines became extremely rare

High matalicity helps.
I thnk High Age helps the Metals rise to the top.
Depending on difficulty the player and all AI Majors will get a guaranteed Metal Mine.

There have been a few planets where the rare ruins always coninceded with Deposits. The theory is that those were mining towns and the collapse happened before the deposits were mined out.
