What you do to get around this is go to your list of all ground units on the game control menu at the top of the screen. Sort all your units by location, and then find the location you want to give orders to. Then, select one of the units there, issue orders, and then hit the "next unit" toggle at the bottom of the unit information screen for the unit you just gave orders too. That way, you will cycle through all the units in the hex.
It's a bit of a pain, but it works pretty well. The units are still in the correct hex, they just can't be accessed by clicking on the unit stack you see in the hex.
