I'm just wondering what the advantage, if any, there is of changing a bases HQ. For example, changing Brisbane (not the units there, but the actual base) from Australian command to say Southwest Pacific, and thereby also having the flag icon change from Austalian to the green allied one???

You definitely want to do that, as replacements/resupply are controlled by the base HQ, not by the unit's HQ.

Remember, any HQ helps on combat, the unit HQ helps on upgrades but only the base HQ helps for replacement/resupply.

Now, if you are talking about a LCU on an island, then in the end there won't be much benefit, as islands won't be able to make a land path to their base HQ anyway.

On the other hand, air units on an anything, even on an island, and severely affected by the base HQ.
