As the Japanese player you can change the production for the factories.It is stated in the manual that it causes damage to the factories, though.This damage is not exactly battle damage, but is it repaired like battle damage or efficiency is forever lost?

Aye, I believe it's repaired like battle damage .. 1 per day at a cost of 1000 supply per. In the case of aircraft you also lose 1/3 of the output when you switch.

For instance if you switch a facory making 60 planes to make a different model it will convert to a a completely damaged 40 level factory.

This is variable depending on the difference in durability of the from/to aircraft types involved. Bigger difference = bigger loss in factories. I think 1/3 (or so) is the minimum loss.
