When you set escort mission CAP level is that the number of planes left behind to defend and fly CAP?

In theory--yes. If you set CAP at 60%, the remainder is there to fly as escort on mission and strikes. It doesn't work out that way sometimes but it generally works.

Fatiuge experiance and morale all have impacts on how many will fly also.....
