Since the bike is new, it could just be getting used to the new saddle, or it could be a bad saddle for you. How different is it from the one on your road bike? Is it adjusted the same as your road bike? Over the years I have found that saddle adjustment is often more key than padding... you want it set up so that your pelvic bones contact the wide portion of the seat and without any tilt so that they tend to stay there. Too many guys will lower the nose of the saddle to "relieve pressure on the groin" but what that does is cause you to slide forward to where you are sitting on the nose of the saddle and not the meat of the saddle. I do advocate using shoes with carbon fibre soles - the stiffer the shoe the better in my opinion!
