Night bombing:
Is best directed against area targets although ports can be effectively hit. The best targets are industries within the area covered by a city. If you send a raid against a single factory the chances are that most of your bombers will miss the target and waste their bombs, if the factory is inside a city area then the bombs that miss will land in the city area instead. Another factor with night bombing is the 'creepback', as more bombers arrive they will usually start to unload earlier and earlier from the initial aiming point. You'll notice that if you select the urban area display that many German cities have yellow pixels (damaged areas), by changing the waypoints of the raid you can send your bombers over undamaged areas of the city so that the creepback will start to hit fresh areas instead of ruins.
Single factory targetting is possible at night, but you'll need good quality squadrons (e.g 617 Sqn) at low level to stand a chance. Although most of them will miss it only takes 2-3 Lancaster Squadrons to devestate a factory from their heavy bomb load. Bear in mind that low altitiude is below 15k and your bombers will get hit hard by flak.

Nightfighters:
I use them in two ways. Mosquitos equipped with Serrate gear are sent to directly support the bomber stream. Beaufighters and Mosquito NFIIs are sent on Ranger patrols above Luftwaffe airfields, hopefully shooting down the nightfighters when they're most vulnerable. A few squadrons of NFs can cause havoc with the Luftwaffe's night fighter force if used properly.
