Don't expect to be totaly loved and accepted by other races and do what Ashbery76 and Licker say.

Is it random?

Can I send two colony ships, or a colony ships with more colony mods? Will that affect the chance of success.

If I send troops, my reputation lowers.

I think it's related to the race's group...
e.g. Humans could colonize Securas easily because both are Humanoid, but not some insectoid race.

I think it's random thus you might want to keep trying to colonize their planet and absorb them. The Galactopedia states, under races\aggression that "when an independent population, less likely to join an empire when colonized.

If you keep trying you will eventually colonize even someone who is "very unlikely". I have confirmed this as my insectoid race finally colonized a human colony listed as 'very unlikely' after four attempts. It is only worth the time in my opinion if you need the resources or the race will bring new bonuses to your empire.

Is it safe to assume that different races who are "Very unlikely" always give bonuses?

Not exactly. "Very unlikely" means that they are aggressive, and/or oppossed to your type of race in some ways.
Every alien race offers a bonus to your empire... if you don't yet have that race and bonus.

You get 50% of their race bonus when you have 10 million of their race. You get 100% of their race bonus when you have 2 billion of their race; if I'm remembering correctly.

1. even if it fails, you can keep on sending and eventually one will succeed.
2. I THINK that if your empire has a good rating its easier. Which means killing pirate BASES will make you more popular, will make it easier to take over independent colonies
3. The smaller they are, the easier it is.
4. you CAN send troops instead of a colony ship, but that makes you more evil (Which makes everyone hate you, and your own citizens to have lower morale, not really worth it; unless you don't have that race yet).

Remember that while positive reputation sticks around for a while, negative reputation gradually fades back to 0 (neutral) so invasion isn't such a bad option as it is only a very small hit. You take big reputation hits for things like murdering civilians by killing civilian ships, attacking without declaring war, or being caught in espionage attempts.

A tip to succeed colonization attempts far more often is to colonize using a race that is favorable. Even "Very Unlikely" can be colonized if perform the colonizing using their own race, or a compatible race. If you don't have any, and multiple independent colonies of that race have been sighted, pick the biggest one and colonize it with a troop transport, then build colonizers from there to convert the rest.
