The problem is that system damage and possibly engines too start to creep up the longer you keep ships at sea...

Yes it does, (not to mention deadly Japanese subs) but sys damage is managable and it is a much bigger problem to have crews with 39 exp fighting Japanes surface ships at night. So, try to keep your ships working. Most minor damage can be fixed by a few days in the Yard. Only real problem is Saratoga and Lex which I don't think fit into any yards in SoPac.

Yes, there are limits, but those are still quite a bit better than where some of these ships are starting. I find using them in bombardment runs in support of amphib also help exp. Keep an AE nearby for reload and you can help your early war CA/CL/DD's come up in exp nicely. I've seen about half my ships in the SCTF gain 1% exp per bombardment (starting 50-ish up to low 60's) and that gets them into reasonable shape.

One can just put them in TF and undock them, no need to sail anywhere. They will gain exp unless docked. They are somewhat vulnerable to subs though..but one would have ASW TF in same hex protecting port anyway, wouldn't he?
