Like the subject says:

I retrofitted a damaged explorer ship instead of letting it repair first. The damage on the ship was quite extensive, as most engines and a number of fuel cells were gone.

After the retrofit, a number of these componentes (engines and fuel cells) were missing, compared to the new design. What's more, the ship wasn't anymore shown as damaged, the missing components weren't just damaged either, and there was no option for repair. Although the cripple showed the retrofitted-to design as its blueprint, there was a big discrepancy against the plans.

I have uploaded a save game for illustration, created right after the retrofit finished: sbach2o-CrippledRetrofit.zip. I think, the game was created in 1.7.0.3, the retrofit probably was performed during 1.7.0.4 or 1.7.0.5.
