Trouble loading troops and controlling ships

Here is my use case:

I found a planet nearby with a race that was openly hostile to me and with little chance of peace, I decided to take them out. I tried to take them over with 2 consul ships and a couple escorts. While my escorts kept the Pirates guarding the planet busy, I was able to fly right by and land on the planet. I barely took it over, but I was soon overthrown.

So I ordered more consuls (about six of them), got some destroyers and a cruiser I found, and I went back to finish the job. Without much fuss, I soon had control of the planet, but within minutes I was already seeing Pirates coming for it. For some reason, after I ordered my fleet to take out the planet and its surroundings, they automatically disappeared to go do who knows what in the galaxy!

Here's my question:

How do you find all your ships?
How do you quickly load troops into transports? Are you all using consuls to do this?
Are you creating your own fleets to go do your own missions? How do you get your fleet to show up at a destination at the same time; some of my ships showed up early and mixed with the Pirates before I had backup available. I thought that was awfully silly.

Right now I only have one allied race as a friend. Is there any way I can win without backstabbing eventually?

I know these are wildly different questions, but I'm having trouble organizing and controlling my ships. I need to know how you are finding your ships and organizing them easily.

I have one more question. Are any of you overwhelmed by the research tree? I am. I want to focus on colonization and expansion, but I don't know what a lot of these research items even mean. I see the hyperdrive, for example, by everybody's already warping everywhere, so what is that? Do you have a recommendation on how to learn the research tree?

Really the only way to learn anything is to play the game. You make mistakes and learn to be more efficient as you play game after game. You will make many mistakes. Thats just life really :P

Eventually it all makes sense. Or at the very least, you have a general idea what research direction you want to take.

You probably left your fleet on automaton. If you don't want your ships to do anything without your consent, change your options or turn off automation for that fleet.

Use the Open Ships and Bases Screen. (F11)

I organise my ships into Fleets straight away and control them manually. If the ships have been organised into a fleet, they should try to stay together.
Open Fleets Screen. (F12)
Select the fleet then select ship and find out where they are induvidually.
Thre is no way to highlight every single ship though.

What are consuls? Are they your transport ships?
Select ship/fleet, left click on them and tell them to load troops at nearest colony. Can also be done from Fleets Screen.

Yes. I mix and match ships and fleets flexibly. Tell a newly formed fleet to refuel or goto a certain location first. Wait till they are all hyperspaced into that location. Then tell them to move to your destination.

The winning conditions are set to something pitifully low like gaining 25% of the galaxy. Unless your friend happens to own 76% of the galaxy, the answer is no.
Winning doesn't give you any visuals or a satisfying end anyhow. Distant Worlds is more of a sandbox game in that respect.
