On my most recent play through, my homeworld started in the same system as another race. Neither myself nor the NPC race were able to build any mining stations, as both of us had (I'm assuming) the warning of "in enemy territory". My homeworld was on a moon of a planet with several other moons, and I couldn't even build at the moons at my same planet.

Is this intended? If so, that basically ruins the game, because by the time you're able to expand and deal with your neighbor, you're already at such a disadvantage that it's impossible to recover (on harder difficulties).

There should be an exception that if you have a colonized planet in enemy territory, then you should be able to build structures in that system.

Unfortunately, neither party can build structures in disputed systems and that probably should be fixed. Given, I think two races starting in the same system could be considered a bug as well.

Well, the problem extends past starting in the same system- if two empires are next to each other, the first one to develop hyperdrives and "claim" the area around them gains an insurmountable advantage. The first empire to claim the space can completely block the second one from being able to expand their resource base (which is generally the AI). As comedic as it is to have a pet empire within your own, it really just removes an npc threat from the game and eventually gives the player a big advantage (assuming they are the first empire to gain the surrounding space).
