After installing WITW when I go to the Aircraft section of the WITE editor I have new additions, like build flags and Scrap categories. Were they there all along?

I guess that was introduced in the 1.08 patch? I may very well be wrong though.

Yep, from 1.08.

Build flag is for stuff like lend lease - you receive tham as "production" but you don't have to pay for them as for nomal production. No Auto build is for arm-based production like guns, it prevents further production.
Scrap determines when an item gets scrapped.
