i notice you can choose ports and railyards in both strategic as well as tactical directives. is there a difference in the effect of the bombing for these or is it just so that these targets can be added along with the other choices in both bombing types?

AFAIK, there is no difference once you have the target selected. IIRC this allows certain types of aircraft to bomb some "factory" types (ports, railyards) while they are not allowed to bomb other facttory types (like Fuel/Heavy Industry).

This only impacts what is sent to a depot that is damaged, not what goes out of a depot. So it has no effect on national supply sources as they do not receive freight via the rail system. There's a lot of abstraction going on with national supply sources.
