Unfortunately you don�t have any sufficient control over such procedures. AI automatically upgrade your CV air groups when:

Air units will not upgrade plane types until the number of new aircraft in the replacement pool amounts to 125% of the needed aircraft for the upgrade of an IJN unit and 133% of the needed aircraft for the upgrade of an Allied unit

When amount of a new plane in the pool is big enough for upgrade to take place, just move your CVs back to the port, dock them and let AI to do the rest.
