I am able to save games with the default file name, but cannot give files custom names. The button in the player comment box does nothing when I click on it. There should be a text box pop-up. Any help would be appreciated.

Yes, you should be able to see a pop-up like this:

Correct. That is what I should see...except I can't get that pop-up. I am running version 26b.

The first three or four spots are reserved for the game to automatically save the current info during each turn. If you have been trying those you just need to move down to slot 004 or more.
You are initiating the save from the disk icon button at the top of the game screen, extreme left button?

Yes, I am initiating the saves from the extreme left button. I have been doing the testing on slot 10 (also tried others with no change).

It looks like I have the same issue when trying to rename TFs. No pop-up.

Do you have any security software running that blocks pop-ups?
I am beginning to think you might have to restart your computer but that might mean losing the current turn game data.

Or just save it w/o any naming for now.

Edit: The program will always put the game date in the file name.

No security or pop-up blocker is active. Restarting doesn't fix the issue. I have even tried deleting and reinstalling and continue to have the same problem.

OK, I'm going to take nothing for granted here because the game interface is sometimes not intuitive.

1. When you made the comment "The button in the player comment box does nothing when I click on it. There should be a text box pop-up. Any help would be appreciated. ", it appears you are looking at the player comment box. You have to click in the blank area and type your comment, then click the OK button.

2. After the steps at 1., the text comment appears in the saved game slot but the game itself is not saved yet. If you clicked "Exit" immediately the game does not save and your title text is erased from the slot. You have to go all the way over to the left and hit the (almost hidden) "Save" button first. You should see the disk busy symbol for a few seconds to show it is saving the file. When it stops, hit Exit to return to the game.

If you did that I am out of ideas about the problem.
