First of all, I love the game - had dozens of PBEM's by now. Here are a couple flaws IK detected in my last game. I am using Steam, so I am on the newest version.

1) I can run transport right through the ZOC of enemy warships without any harm - is that intended?
2) A German sub with zero supplies can still mine ports forever and even create damage to attacking destroyers. I think mine laying should also cost supplies. My opponent just parked a sub before Cape Town and it was very hard to dislodge.
3) If a unit with strength lower than 10 swaps places with another it can be fully reinforced in the same turn

Generally in the last couple games (PBEM) the Axis side almost always wins. Russia almost always goes down. I think Russia is a bit too weak.

Thanks for the feedback and it's great to hear how much you're enjoying the game!

On 1, is this when the Transport is set to Cruise Mode?

2) This is likely to remain the case for the foreseeable as it would require quite a change to make it cost supply, much as I agree it does come with no supply penalty which is a bit generous. On the other hand, it is hard to do this without your opponent knowing pretty much where you are.

3) This is true. I must admit I'm ok with it because there is a morale penalty for swapping so it isn't 100% cost free as such, and it can be especially useful in some situations. Without it there would be more need for stacking?

No, normal movement mode...

1) If I've understood correctly, there is no guaranteed damage every time you pass through enemy ships (that are visible) but there is a percentage chance of taking a 1 point strength damage when you do so. However, Amphibious transports that pass end a move adjacent to a capital ship along the coast will be automatically attacked by that ship.
