It seems that any Allied squadron which is left with a target on "Commanders Discretion" will attack whatever Japanese base has the most and best supplied flak guns. Every so often the target of a ground assault falls or the last unit is wiped out and all the bombers that had previously been assigned to bomb it/them switch to "Commanders Discretion" and seem to seek out the Japanese base that has the most AA guns. Just wondering if any Japanese Player has noticed the same sort of thing or is this just an Allied thing?

Could it be that you are making a tenuous association? Normally one puts one's flak guns around something worth protecting. Even the AI does this. Could it be that the computer is simply triggered by the things that the flak guns are protecting? Obviously detection level comes into play here, but I've never heard that the DL level singles out any type of weapon, such as AA guns on which to base its detection. So the computer is responding to something, but I doubt it's AA guns alone or even in general. Unfortunately for your pilots those AA guns are effectively protecting something that DID trigger the discretionary attack. Other factors such as the target's base size, AF size, numbers of troops, etc., seem much more likely to trigger a discretionary attack IMHO. By association those targets might just have lots of AA capabilities as well. Just a thought.

Well, I guess that you do not protect your vital assets with as much AAA as you can and expect the AI to do the same.

Correct.

S.7.2.1.7.1 of the manual lists the relevant factors taken into account by the computer when it selects the target. The only time flak is taken into account is when the air unit is set to fly at 100'. Pilots tend to object flying directly into concentrated crossbow/longbow range.

Yes - you must respect the Zen archers!

As for flak effectiveness, I expect the altitude given the bombers to attack ground troops is much too low for attacking a city; the commander's choice probably does not reset the altitude and as Alfred mentioned, the altitude is not taken into account when deciding where to strike.
