I've just started the big scenario and in Brisbane I was about to make up a transport TF...but there are AU ships docked there...and I cannot see in the reference card or manual what AU ships are.

What do you do with them? Load troops/supplies?

Do you mean AV ?

They are float planes tender: I.e. for your float planes, if you have an AV boat, you don't need a Base Force to repair them...

Actually there are ships listed as AU. Look at the game website http://www.uncommonvalor.net/ in the screenshot page, the third in the top row and you will see it.
AFAIK, AU only appears in the "base" screen and it is a sort of residual category for ships that are not already defined in the screen. For example, minesweepers are classified as AU in this screen (in other placed they are more correctly identified as MSW). Probably AU stands for Auxiliary Ships or something like that.

In UV, the screen that reports the ships present ina given base, lists SC and PG under the category AU. Minesweepers (MSW) are actually listed under the category DM. Therefore thare are ships listed as AU in UV, although minesweepers are not one of them and my previous example was wrong. I do not know about WITP (I don't have it)
